No, you don't elect them, but they're a major force in Pakistan. Big enough that the army has been forced to go to war with them. The two issues aren't that unrelated. The taliban were US allies for some time and today, the US has been forced to accept the Muslim Brotherhood. On top of that, they've been in bed with the saudis for some time.
The protesters are just trying to make a point and I don't think they're insulting pakistan at all.
